People advise against it because there's always a risk of not being allowed re-entry, no matter how small the risk is its there. 99% of people may go through fine but someone has to be that 1% like scylla said.
Personally I have left and returned to Canada on an IEC visa many times without issue (my visa has the does not guarantee re-entry). BUT despite my personal experience I would never give advice to someone else that they are able to leave and return no problem for several reasons: I don't know anything about them or any potential red flags they could raise with CBSA and if they were to be denied and consequently had their application cancelled I'd feel partially responsible.
Nobody is saying that you definitely will not be allowed to return or that having an application in process will make it more difficult for you, just advising of the risks involved to help people make informed decisions.
