If I am applying the PR by PNP by through NS Skilled worker stream , Do I have to still apply my PR application via EE and any insight that how long it may takes?

Since you have a job, it is paper based not through EE. Can’t say processing as you need to apply through NS to get nomination, and then apply for PR.
