I will be going to Montreal for my PhD, starting this September. Is it mandatory that my port of entry in Canada should be Montréal-Trudeau airport when I visit Canada for the first time?

No, your port of entry is the first Canadian airport you enter. However, if you are going to Montreal, and your University/college is part of Accueil Plus, then you can get your study permit handed to you as soon as you land without waiting, and other benefits.
