I married a Canadian PR Holder February 2018 but things didn't work out between us so I returned to my country and my job after staying 6 months in Canada legally because I did an extension of stay which was approved. I returned to Canada in January 2019 for vacation and am back in my country. My spouse and I are separated which was mutually agreed and we have started the divorce process. Note that I have been visiting Canada since 2011, I visit every year before we got married. I currently have a visitor Visa which will not expire until September 2020. Now I want to pursue a Master's program in Canada, what are my chances of getting a study permit and will a rejection affect my current visitors visa? I currently work in one of the Bank's in my country. Kindly advise.

Your marriage will be seen as a tie to Canada and a reason against approving a visitor visa. You'll need to demonstrate that you have ties to your home country. Explaining the lending divorce may also assist.

A rejection of a study visa should not affect your tourist visa.
