state your issues briefly in your covering letter, if phone records not available, then you must think of something else to prove your means of communication, mobile phones don't have registry of our calls either, so I printed our emails (only two) which fortunately still stored in our Sent items. It worked and we've got our visas now.

The gov't wants evidence that your relationship is genuine. Phone records are just one example of the kind of thing you can use to show how long you've known your partner, and that you communicate regularly. They are not necessary. Since you've been living together for three years and have a child, evidence proving that will be much more convincing than phone bills. In your case I would say phone bills aren't needed.
