I (the sponsor) am filling out the application for my dad (principal applicant) as his English is limited.

In the IMM 5406 - Additional Family Information there is section B: Children. Do I put my info there? I'm a bit confused as the header of that section says:

"You (the principal applicant) must fill out this form for yourself and on behalf of any of your family members 18 years of age or older who are not already Canadian citizens or permanent residents."

And I am already a citizen.

Yes, you have to list yourself as one of his children in his form. The header means you do not have to fill out the form for yourself.

The 2 instructions mean separate things.
1. you need to be listed in your father's IMM 5406
2. Since you are a) a citizen and b) not a "family members 18 years of age or older" whose being sponsored by yourself, you do not need to have your own IMM 5406 filled out.

Question: Are you sponsoring your mother or any dependent siblings in this application? If so, they need to fill out their own copy of IMM 5406.
If your father is single/divorced/a widower with no dependent children, then don't worry about what I just said in the question.
