During a period of 5 months, I worked full time for 2 different employers, it was hard but necessary period of transition. Can I log this as it is? Should I write an explanation letter detailing the situation? I have reference letters from both (one is my current) and describing the periods as well.

You can do that and explain it by a LOE. Alternatively, you can just show one and keep things simple.

You can include whatever you want but CIC will stops its counter at 30Hrs/week (1560 Hrs/year) for its calculation purpose. Anything beyond that is your your own self and does not concern CIC.

My concern is register exactly what happened and avoid any possibility of misrepresentation. I worked for the first client from May 2013 to May 2015 and the 2nd, from Dec 2014 till now. Once I've added initially in my EE profile the first one, it was advised to do NOT remove something that was added by the profile creation, add new would be Ok. What would be the best option here?

As i said include whatever you want...EE profile retains only the updated record and CIC (most likely) check only the updated data and does not get into the update logs even if it may record them for documentation purposes. (There is nothing wrong in removing something that is not correct, so whoever suggested you not to remove, probably dosen't speak from experience or have enough knowledge about the EE System)

So don't misrepresent and include every info that you deem fit. In EE profile there is no scope for LoE though as some other member has suggested. You can provide the LoE at a later stage, either post Nomination/ITA.
