Online Visitor Extension Refused (must leave immediately due to illegal stay)

I filed my daughter's visitor extension online before her status expiring, however the application was refused and stated that my daughter was living in Canada illegally before the application.

After rectified the problem at the border, the officer at the border said it's because I didn't submit my work permit along with my daughter's application to prove that she was tie to me, it is not illegal status as stated in the letter. Border issued another new visa for her to stay.

My questions here:
1. In this case, my daughter's application is considered insufficient document submission rather than illegally status. Since the 'order to leave the country immediately' is a very serious offence especially when entering every country, and this always being asked at the checkpoint/border. How can I get this record cleared? Is they a way to correct this mistake?

2. Have anyone encounter such issue and how to deal with the immigration when she entering other countries?
