I've started my new job--next fall will mark a full calendar year of my employment.
1. I've got a week-long conference to go to (work related).
2. I'd like to take a few days days off after the conference (paid days offs).
Now the question is, when I will apply for the Express Entry next summer, these 2 instances will not be counted against me, correct? The full 52 week employment and 1560 hours of work will be counted with the conference and paid days off, right?

Doesn't matter as long as you are an employee of the company and are getting paid for the days you are taking off, you should be fine
