Can i still apply to Canadian university while waiting in express entry pool and PNP. I am not quite sure if I can receive nomination through PNP. So can i apply for MS in canada just to be on safe side. Or will that leads to refusal of study permit. Please suggest

Having express entry might suggest to the visa officer that you want to enter Canada by any means necessary. Fees for PR is much cheaper than international students, if I were in your position I would wait.
