Just an update: My wife has been asked to send her passport by CHC Delhi. The letter was sent on 28 Aug and received on 4 Sep. I hope it is a positive update.

Can anyone suggest what is the best way to send passport in India? The options are registered post, Speed post and Courier.

And how would the CHC Delhi will send back the passport? Any idea?

I would courier it if you have the option .. and I think Delhi sends back registered.. takes a week or two to get to you.
