I hope you are doing great. While I was submitting my study application, they asked, Is your family member accompanying you?" and I wrote "no." In the family information form (IMM5646), I used "no," but my parent's visit visa got accepted, and they booked tickets before I filed my application, and now I also got the study permit approved. So what should I do? Will it be an issue if I travel with them?

No problem. Your parents have got visitor's visa independently. Your getting study permit after that is not related to their visit as tourists. You have correctly mentioned No in your form.
