is Canadian high commission accepting visa/ travel document applications or it must go through VFS?

Only through VFS/CVAC

You can apply online, too. When you get a passport request then you'll have to submit your passport to the VFS/CVAC (VFS handles passport transmission)

I filed directly with the consulate for my parents in 2012, looks like its changed now.
