I would like to ask if working in a firm like atomic energy authority as a researcher can cause rejection from CIC or just takes longer time just in Security screening???

You mean you are working there in your home country or plan to in Canada ? Personally do not see why would make any difference at all to CIC given it is just a job, but background checks can look at anything.
