IEC expiring, leaving country and returning.

My common-law spouse is under an IEC work permit that is expiring at the end of October, we are heading to Europe, and will return after it's expiry date.

We plan to submit our common law application before she leaves. When we pay online do we get a receipt showing it is submitted? Is that enough to show to the customs agent when she comes back as a tourist that she is applying for common-law?

Also when we fill out the forms, should we stay her status is a temporary resident, since we'll be submitting just before it expires, or that she is a non-resident, since it will be processing while she is just a tourist?

Yes, you will get a receipt. That's fine to show as proof when re-entering.

A visitor is also a temporary resident.
