We are family of two with me(dependent) and my husband(Main applicant). If we want to apply for only one member in the family, where do we indicate that?

Is it at the application fee form, wherein fee for only one is paid? There is also another generic form which asks if dependent is travelling with principal applicant. May be we can say 'No' thr?

Is it how its done? Or does the application return as incomplete if we didn't apply for both?

They would never have asked you to answer either 'Yes' or 'No' if there had been no options here. For sure you must say 'No' if you are not accompanying your husband.
Your husband's application will be processed normally, you will be listed in the application forms as not accompanying dependent. You will be required to pass the same medical examination as him. If you refuse to attend the med exams you will never be eligible for further family sponsorship, i.e. your husband will not be able to sponsor you to move to Canada later on.
 
Cost of application will be for the main applicant alone? CAD 550?
Proof of funds will be the amount equivalent for 1 member?

And, to process the dependents application later is again a cumbersome process? with wait time of processing almost taking to a year?? Is that true?

You must show proof of funds for 2 people - even if your dependent is non-accompanying at this time.

Yes - the process of applying for your dependent later is cumbersome. It can take anywhere from a few months to a few years. If you decide to list your spouse as non-accompanying on your application and decide you'll sponsor them later - you will probably really regret this decision at some point in the future.
