The text of the letter reads

"Dear Cleint,
This refers to the Application to change Conditions or Extend your stay in Canada as a Worker that you submitted in conjunction with the Application for Permanent Residence you made under the spouse or Common Law Partner in Canada Class
We have not procesed this application because it is not complete. In accordance with section 12 of the Immigration and Refugee Protection regulations, the entire application for temporary residence is being returned to you as unprocessed.
Applications must contain the minimum required information to be considered "complete" Only complete apllications will be processed.

Your applicatoin is incomplete as it is missing one or more of the following items"
(Ticked box) Insufficient processing fees were provided with your application.
Pleas be advised that the only temporary resident application this offices process is the Application to Change Conditions or Extend Your Stay In Canada Worker (IMM5710) if submitted in conjunction with an Application for Permanent Residence made under the spouse or common law Partner in Canada Class.
Instructions on Obtaining and completing current immigration forms including paying fees are available at our website.
The entire package, including all the requested documents information refereecned in the above and a copy of this letter must be resubmitted to:"

I payed $100 for the processing of this Open Work Permit and an additional $1,125.00 for the Permanent Residency Application.

Having calmed down a bit this does say the entire Temporary Residence application, so does this only refer to the work permit application not the whole Residency application? Even so their website still says $100 for the Open Work Permit fee, so I don't know where I have gone wrong?

This refers to the OWP application, not the PR application. Did you pay the full $255 for the OWP? It's $100 for OWP holder fee and $155 for work permit fee.

I have looked at the fees and i realise now i only paid $100 for the Open Work Permit Fee. I dont think it was clear i had to pay both.

Thank you so much for your replies, heart rate going down now. I will resubmit the OWP with the correct fee.

I have been told my status is implied while i await the outcome of my residency application
This was dependent on your OWP. If the OWP was refused or returned, you have lost implied status.
