However Express Entry automatically encourages PNP when we select regions, but should I also apply for paper based (non-express entry) PNP? Like directly applying to their provinces? Would that help me in any way. My CIC score is 362

Only Ontario gives invitation for applying their PNP program when you select Ontario in EE forms. But you don't have 400 points, so you won't get invited. Other Express entry PNP takes applications on their own.

And yes you can apply for paper PNP while having a profile in EE. You are just responsible for fees on both applications.
