flying in canada during Spouse in Canada waiting period / implied status

I'm Canadian - my wife submitted her application for a work permit and permanent residency on June 2013.

She has no ID except her passport and the temporary resident visa expired in July 2013. We did not need to reapply according to the phone agent and advice I received on this forum (implied status).

What are my options if I want to fly with her province to province?

There is no issue whatsoever in flying domestic within Canada. You don't even need a passport, just 1 piece of photo ID. They don't care about visa status, so no worries.

My wife was able to fly within Canada during her PR processing. She used her passport as it was her only form of ID she had on her.
