Employer Reference Letter - Appropriate Officer ?

I work for my father's company and report directly to him, as i am the Chief Sustainability Officer (i am a salaried employee) in the organization, firstly i want your opinion if this can be a problem as obviously my supervisor/manager is my father...

secondly, does the letter has to be issued by the HR manager or your manager ?

Not a problem as long as it is a genuine organization (no offence meant). CIC might want to see further evidence at a later date or you can proactively submit tax records, banking records or federal records of incorporation along with a letter of explanation.

Either of those. The important thing here is whether the letter contains relevant information, if it is printed on the company letterhead which has organizational details and whether it is signed by the concerned authority.
