Would my separation affect my application for Citizenship after sponsoring my wife? We have been married for more than a year and she got her PR but I have found someone and would like to file a legal separation. I just don't know if this would affect my application for citizenship. Please advise. Thank you!

Simple answer is no. That being said, there is a good chance you will both be investigated for marriage fraud which can have an effect on your application depending on the situation.

No. Separation and Marriage circumstances has no bearing on citizenship qualifications. I am not sure why crystalyue mentioned about marriage fraud investigation. Unless you complained to CIC for marriage fraud over your spouse, CIC will not likely bother to investigate marriage fraud.
