For the citizenship physical presence calculator, the eligibility period is from Nov 19 2016 - Nov 18 2021. I became PR in January 2016 and then was out of Canada from April 2016 until Jan 2018.

While filing up the physical presence calculator, I have to list the absences from Canada. For the first absence, I have listed it as follows

FROM: April 9 2016 TO: Jan1 2018

It calculates the right number of days outside Canada 408. BUT, the following message comes on the page "An absence you have entered is partially or completely outside the relevant five-year period. Please check that the dates are correct." Link to Photo

Shall I enter departure dates as Nov 19 2016 even though client departure was in April 2016 which is beyond the 5 year eligibility period ?

If the April 2016 departure date is giving you an error then I would suggest mention the Nov 2016 date
In purpose of your travel you can include the actual date you departed Canada

yeah they don't care about "before"

If the April 2016 departure date is giving you an error then I would suggest mention the Nov 2016 date
In purpose of your travel you can include the actual date you departed Canada
It is not giving an error if I put April 2016. I am still able to proceed. I only get the message.

If I change it to Nov 2016 and explain that in a separate letter, will that work ? Instead, If I put Nov 2016, will that be the case of unintentional misrepresentation ?

LoEis not required...
I would suggest to include in the actual travel dates in the "reason" tab of the physical presence calculator

no, i dont think so if they cared abut where you were in april they would ask. they're asking about your eligibility period.
