One of my colleague recently attended citizenship ceremony, and he told me the citizenship certificate he received did not contain the line saying he has the same right as all the other native-born Canadian or something like that, and this had been specifically pointed out by the judge during the ceremony by comparing with an old certificate.

What does this imply? Anybody else when recently attended the ceremony has the same experience?

never heard of that one before. used to be a card before then changed to certificate. i have never seen that line on other certificates. our judge never mentioned anything like that either.

Sorry, good to know that is not the case. Maybe I got the wrong interpretation.
April 9, 2013 — On February 1, 2012, Citizenship and Immigration Canada stopped producing the plastic wallet sized citizenship certificate and commemorative document. These documents were replaced with a letter sized citizenship certificate. On April 15, 2013, a new version of the current citizenship certificate was introduced. The paper has been changed and is now less translucent than the previous version. In addition, the fleur-de-lis design has been enlarged. No other changes were made to the back of the document.

The pre-March 31st version of the citizenship certificate will continue to be distributed to new Canadian citizens and individuals applying for a proof of citizenship until the stock is depleted. In addition, previous versions of the citizenship certificate will remain valid.

The design of the certificate was changed as of Mar 31, 2013. However, the text remains the same:

"is a Canadian citizen and, as such, is entitled to all the rights and privileges and bears all the responsibilities, obligation and duties of a Canadian subject"

Both designs are shown in the CIC website with the above text.

Does the certificate of your colleague have the above text or something else?
