Citizenship Application - Concern about Tax filing

Hi,

I have been living in Canada since 2016 and PR since 2018 and recently applied for citizenship as I met the residency criteria to apply. I have a concern with the tax filing obligation required for the citizenship application.

I filed all my taxes (2016 till 2019) and was always employed for the same startup since I arrived in Canada (initially with a work permit visa which is what allowed me to immigrate to Canada, then PR). However, for the first 2 years, my employer never gave me any T4. I personally asked him to give me one in 2017 to file the 2016 tax and he told me then he would check with his accountant. Later, I found out they had filed my tax on my behalf as an independent contractor in regards to the CRA as if I was self-employed. I didn't really know if this was an issue. I was assured by my employer that it was not an issue with my visa (he had apparently checked with the accountant) and he paid all the taxes I owed CRA. I told him that under my immigration status, I was a temporary worker and that our contract stated I was his employee so I told him to fix it. Since 2018, I am being paid as an employee with paystubs and T4.

When filing my citizenship application, I declared that I worked for the same company (as shown on my visas) since 2016 and that I filed my taxes as I was required to do. I am concerned that when checking CRA information, IRCC will see that, for 2 years, I don't have any T4 and that my Notice of Assessment states that I was self-employed which contradicts the information about my employment that I gave them.
Do you think this could be regarded as an issue for my application? Do you know what kind of information is shared between the 2 organizations?
