I got my Medical request and request to pay RPRF fee, but I am not sure still working in Montreal will be an issue for me.

Is there any chances of my PR being rejected after paying my RPRF fee and submitting medical test/police clarification certificate because of my head office being in Montreal?

If you got your RPRF request and have not been asked to prove the intent to move out of Quebec then it is very unlikely that your application will get rejected. RPRF typically means that the eligibility part of the review is passed and the admissibility part if in progress which does not include proving the intent to live outside of Quebec.
