Yes, stating that you intend to reside in Montreal will result in a refusal. To be eligible for EE, you need to have the intent to reside outside Quebec.
Well that's a problem, but hopefully one I can manage around.
I have approval for a Working Holiday Visa, and that definitely will let me work anywhere, including Quebec. The Quebec immigration website says this about applying for a CSQ as a skilled worker:
If you have a job offer validated by the Ministère or you are a temporary resident of Québec and are authorized to submit an application for a Certificat de sélection du Québec, you may do so at any time.
My belief is that I will count as a Temporary Resident, but I don't know what it means by the "and are authorized" part, as there doesn't seem to be any further explanation. I assume it more means that "As long as you haven't been told you can't because you're a criminal or something" but if someone has further detail that would be great.
I land in Quebec on the 3rd of June, under my working holiday Work Visa. If I submit an application for a CSQ, how long would I expect that to take? By that point I will have about 40 days remaining on my EE application.
Does EE even use the CSQ at all or is that an entirely different process?
