Can we go ahead with Express Entry

Hello,
I am an Indian passport holder currently living and working in Germany for last 3 years. I will be starting with the procedure of Express Entry PR. My husband is also an Indian passport holder but living in India. I will be the Primary applicant and my husband will be the secondary applicant. In this case how should we start our PR application? Should we file the application in Germany as I am the primary applicant? In that case how can we get the Police Clearance Certificate, Medical Certificate and Education Assessment done? Can we do this separately in Germany and India and upload together?
I know this is complicated but trying to figure a way out.

It is not complicated, it is a fairly common scenario. Get everything done separately and upload. You need not be living in the same country in order to apply for PR.

Get POlice certificate from Germany and India for yourself and police certificate for ur husband
