Can agent at airport deport for overstaying?

If student with expired permit leaves country is it possible that agent will stamp deported or because person is leaving Canada on their own accord agent will just let it go?

No - not possible. Canada has no exit controls. The person will be allowed to leave without a stamp and will not be deported.
