As a contractor, from whom should I get the Reference Letter?

I signed contract with Company A, but I based in Company B's offices, and all my tasks are assigned by Company B's managers, and report all my duty's to Company B.

For company A, the only relationship we have are that they pay me salary, and I fill my timesheet in company A's system. Nothing more.

But from the legal perspective, I signed contract with A.

I am not sure whether I should get the Reference Letter from the company A's manager or company B's?
And when inputting in the EE system, which company's name I should input? A or B?

My actual concern is -
1. If I get it from A, the manager even does not know what I do every day. And we are not even close. We barely communicate since we locate in difference offices in difference regions. And we have not met once. I doubt if he would sign the name for me...And not to mention, how to get a signature across continents. Should I ship the unsigned RL to him and he ships back to me with international courier..? I really doubt he would cooperate with me..

2. If I get RL from B manager, will the VO feel confused and reject my application? Or after the background check, they found that my legal contract is with A, so they reject?

You have not just signed a contract with company A you have been offered employment by A. You are confusing yourself. From the information your provided it is clear that Company A is your employer. They run your payrol, give medical (not all employer), 401k (not all employers) do your visa (if necessary). Thus you should be getting all documents such as Employment Letter, Reference Letters, Paystubs, Tax docs (if required) and Company A's and also enter it on your Express Entry application.

Company B is only your client. Just because you work at client side daily and thus face client side manager and have good relation with him/her does not make them your employer. I am exactly working for the same model and never seen my employer side manager but I directly asked them these documents to my employer. DO NOT CONFUSE YOURSELF AND THE CIC OFFICER WITH CLIENT INFORMATION.

For all purpose you are employed with Company A and they can place you with Company B, C or D as projects will change. Thus do not enter Company B, C or D (any client) info on the application.

Also, i'd like to share I turned my Employer (Company A) not knowing my exact duties (since client manager assigns me work) to my advantage. Under NOC code I was working for and wanted to apply for I tweaked my roles and responsibilities to resemble close to CIC description and asked my employer to sign. Since the employer had vauge idea but not exact idea he gave me a signed letter with roles and responsibilities I wrote and he was okay.

Note: Do not construed the roles and responsibilities on Employment Letter. Just tweek what you do daily and mould it to better fit CIC's NOC code description.

All documents from Employer were scanned and emailed to me. I never received any physical copy. Just ask your employer to send you color scans though.

Yes. I did the same. I had enough experience from one employer and did not need points from other so I got all the documents for one employer and included old employer (company no longer exist) in history but added in LOE that I do not want to claim points from employment with old employer thus I have not included their documents.
