Applying for Student Visa again

I just returned after completing my PG Certificate program - 1yr, I applied for Work Permit 1yr immediately and it is valid until Oct 2017.
In between, I had to return to India for emergency family reasons and thought I could apply TRV from India, but it is not the case.

Can I apply for Student Visa again, say for MBA 2yrs and still be eligible for 3yr Work Permit after that?

You can apply for student visa again.
And for PGWP, I dont know much about whether to apply for it again or to extend it after completion of your MBA

You won't get PGWP again at least in this life time.
