Applying for Citizenship

hi there, I have a question about applying for the citizenship. I was an international student in Canada. When I was trying to renew my study permit, and my agency was doing it for me, it got refused because the agency forgot something that is very important. More importantly, they never received a refusal letter, so by the time they called CIC, it was already too late. They asked that the refusal letter be sent again, and when we received it, it was already past the restoration date. And I waited to write my final exam and then left Canada.
Here are some dates to help you understand. My student visa and study permit expired in April. I applied an extension at the end of February. The refusal letter that was as supposed to be received was sent out on July 4. The agency never received it, so later they called at the end of Octoberand ask that it be sent again. So they received it on November 4th. And it was already beyond the 90 day restoration date. I left mid December after I wrote my final exams. I went back to China and applied for a new student visa, and the PR visa came also when the student visa was approved.
So my question is, will this overstaying affect my applying for the citizenship? And also, i would not like to draw unwanted attention to this matter if they are not going to find out about this or not pay too much attention to this, if possibly.

Another question. On my passport, the visa says it expires April 7th, and the refusal letter says my status expires July 4th. So does this mean my status expired the day the refusal letter was sent out because it was sent out July 4th? Because I was thinking that CIC made a mistake on the date because it is 07/04/2016 on my visa, which should mean April 7th, instead of July 4th.
Thank you!
