We managed to get it to work, unfortunately we don't have any tips or tricks. We just kept trying, if it gave the error we'd just restart the whole process again... finally it worked... there doesn't seem to be a rhyme or reason to it though. Sorry, just keep trying...

I believe you can use an FBI Channeler, there should be instructions in the request letter they sent you. Depending on what shipping options you use, you should able to get a new PCC within a week or two. We went with myfbireport.com, which is an approved FBI Channeler.
