Yes go ahead, I think there will be a question when you apply for pr, if you have been denied visa to Canada, answer it truthfully.

Afaik no problem in applying for student visa along with pr application, if you get pr before student visa you'll be considered a permanent resident and no need of any visa, that is a technical issue which you don't have to worry about.
