I think they must have asked for physical passport and you interpreted it as scanned copy ? Are you from visa exempt country?

As per CIC information letter which I received post PPR, it clearly states minimum 2 blank pages are required in your valid current passport. I hope this helps you.

I think you are alight, generally they have very inconsistent method to update mycic profiles. Still, "medical not needed" doesn't indicate any issues. Check the ECAS status: https://services3.cic.gc.ca/ecas/authenticate.do?app=ecas Here you should get relevant updates.
