I am going to submit the application for the Canadian citizenship but it happened that I paid the fees before the eligibility date to apply. I will sign and date the application after the eligibility date though. Do you think the date of payment might be an issue?

You don't have to worry. Almost all universities do the same.
You can submit your transcript as well. Your registrations since you started your PhD as well as your courses will be there.
The proof of registration is just for 6 month because simply you paid tuition (or registered) for this...
I guess the adaptability points is granted based on the attestation letter. In that letter, there should be two points; 1) you have completed at least "2 years" toward your PhD. 2) you are in satisfactory academic conditions as per university regulations.

To be in a safe side It Is better to show the Settlement fund. Only those with arranged job offers or currently work in Canada are exepmted from this condition. Being a PhD student does not mean you have a job.
